I have a patch file in a quilt 3.0 source package (in the debian/patches directory) for Makefile.in, but when I run 'debuild' Makefile.in isn't generated until automake is run. Because the file is generated, the patch isn't getting applied (it seems like the patches are only applied at extraction time?)
Is there any way using quilt to apply a patch after automake is run?
